1998-2012 Ford Ranger: Why is my battery slowly draining?

The battery and alternator have been checked out and are good. I can drive the truck all day and it stays charged, but I must disconnect the battery cable when I park it overnight or it will be dead in the morning. I have checked wiring on all the harnesses and they look good. Where do I look next? Is this a common problem with Fords?

My 2002 Ranger runs rough at idle. If I goose it a little, it goes into high-idle for a few seconds, but starts to run rough like it is lurching back and forth.

The code is P0735, "gear 5 incorrect ratio." It shifts fine before the light blinks. Even after it blinks, it drives fine in gear 5, but once the light blinks, shifting is abnormal.
